i just got done watching this video and i'm impressed but if they are using atoms or whatever he said then keeping them in sync as like an arm moves or a leaf fall will be a chore especially if the computer or console cant handle it

Moving things is quite manageable, but stretching would be difficult. If you want to make an object move intact you just group the points and move them by applying a bit of math to the lot of them. If you want to make a tree sway or something then you need to move the points within the group relative to each other by varying magnitudes which would be extremely difficult... though perhaps possible... depends how efficiently they can change their frame of reference (move and rotate the point 0,0,0).
